is it possible to "flatten" a folder, i mean seeing all files in one panel that are in that folder AND in all subfolders of that folder?

It is in the last beta version, and probably will be in the new version now in progress.

and will it then be possible to compare two flattened folders?

You can do this yet with the synchronize-function (with subfolder).
To campare two flat-views FC needs to compare also the path of the files. This is the same as the preview in synchronize.

but with the synchronize, iguess files are updated (to synchronize them) ??
or am i seeing this wrong ?

Have you tried?
There is a preview before synchronizing in which you can specify which files are copied and which not.
